Not hard. Crossovers are the bread-and-butter of MUGEN. People release developed individual characters all the time (skins, movesets, etc, matching to their original games), which you can then tweak (animation speed, damage output, etc) values on to balance into your own game. Original games via MUGEN are the unicorns of the software, with good ones being especially rare (but when you find them, they often have some elements that give them unique appeal).
I haven't used MUGEN in ages, though, so perhaps community support in the regard I mentioned has declined in more recent years.
That said, official cross-over games may not be as versatile in casting, but they're also not entirely uncommon. From Marvel/Capcom VS games, to Injustice, to the many Japan-exclusive crossover games (like Battle Stadium DON), to Super Smash Bros, there's already a wide variety of offerings available. MUGEN'd be more for hitting things like Power Rangers v Voltron v Transformers v Gundam, or something similarly wacky and/or obscure. :P
DC vs Marvel is definitely the obvious one that we're missing an official game for. It's not out of possibility- Marvel and DC have had official comic crossovers on quite a few occasions, even going so far as to create their own shared universe at one point. However, the Disney acquisition may have introduced new hindrances into producing such a project. Even so, a bigger stopgap might be the Capcom/NetherRealm collaboration that'd likely involve, as I don't believe those two studios have ever worked together.

Lets say for hypothetical reasons that devs decided to make a crossover tag fighting game and they asked the people what they would like to see. What crossovers would you like to see them make?
Personally, I've always wanted to see a Marvel VS DC crossover.
Maybe a Guilty Gear VS Blazblue crossover.
Or a Final Fantasy VS Phantasy Star one/ :P
