Let me be the first to say I like the old UI better. Why? Easier navigation. It's easier to go by the titles on the side, than to have to hover over an icon to find out what it's for. Though I think the re-ordering of the list was a good idea as was the breaking them into related segments. Also the tabbed view in the first UI is simple and effective, why was it dropped? And a design nitpick on the new, for consistency you should have the icons centered in their bar rather than left-justified.
Anyway I'd keep the bottom bar with titles under icons (maybe a simple description on hover?) and keep the tabbed system.

Wow, seems you've made a lot of progress on this. Right now, I'd have to say I like the old UI better as it's just faster to use and it looks more feature complete anyway, though I'm sure you'll fix up the new one too. The new one could use a few icons on the buttons as I have no idea what they represent until I hover my mouse over them, which isn't exactly practical. By the way, is this made in Unity or Flash? I'm guessing you're using Flash as Unity is a bit hard to use for 2D games.
