Yeah, removing the achievement is the least they could have done. I'm assuming that's something that could have been easily done?
I'm the same as you with wanting to 100% games (especially open-world games), but if I can't do it, it's not a deal breaker.
Having said that, Agents of Mayhem definitely has some problems, but IMO it's not as bad as people make it out to be, and if you're curious to try it, I would recommend getting it for $5. I played it on PS4 back in 2018 and had fun with it. I'm a massive Crackdown fan though, that enjoys mindless action from time to time, so yeah. A few of the characters are pretty fun to play with (Daisy the rollergirl comes to mind).

Regular price was €29.99 before, lowest recorded €4.49 many years ago, it usually went for €5.99 on -80% sale
It seems weird to me it is now €4.99 with no cut.
