My favorite game with the best storyline would have to be Star Wars: Knights of the Old Republic.

I would say Mother 3 and Baten Kaitos. They aren't well-known outside of Japan, but both have an amazing story.

There are a lot of games with a great story: Fallout 1 and 2, Planescape Torment, Bioshock series, Thief: The dark project, Legacy of Kain: Soul Reaver, Mass Effect series
If I had to pick the best I would go for Bioshock or Mass Effect series. It's a tie...
