Gothic 1,2,3 and The Witcher 1&2, I have completed those game like 4 times each one.

Half-Life 2, Driver: San Francisco, Saints Row: The Third, Mafia 2, Medal of Honor, Battlefield 3, and Sleeping Dogs.

GTA San Andreas x4, Call of Duty: Black Ops x3, GTA V x2. These are the ones I remember.

Megaman Battle Network: 3, 4, 5, 6 on gameboy advance. I have beaten all of them 3 times through

Very few, now that I think about it: Monkey Island 1 and 2, Indiana Jones and the Fate of Atlantis, Quake 1 and 2, Portal 2.

Weird, I would have thought there would be more, but I can't think of even a single other game that I finished more than once.

PS:
"Jump & Runs" and arcade racers don't count. Like Super Marios Bros, Contra, Sega Rally and such. And generally games that need less than 1-2 hours to play though.

Beyond Good & Evil: ... often enough to lose count.
Binding of Isaac: ...does killing the final boss of a playthrough qualify as "beating"? If so, I should be around my 10th time

Diablo 2: 2 (Barbarian and Paladin. LOD only once, with the Assassin)

Half-Life 1/2, Portal 1/2: a couple times each
Gothic 2: 3 (every faction once)

MDK: a lot.

Pokemon Firered / Leafgreen, Emerald: around 3 times each
Psychonauts: 3+ times
Sacred: 2 (Vampire and Seraphim)
Star Trek: Elite Force: 5+

Several but the ones that I've replayed the most are Silent Hill Homecoming (4 times) and RE5 (5 times). Did it for the achievements.

A TON of point and click adventures, probably too many to list right now, but I might compile them sometime :) Other than those, AC2, AC2R, Saints Row 3, Gunpoint, and both Portal games. Does finishing a game multiple times but with different character builds count? If so, Shadowrun Returns and Dungeons of Dredmor I have completed many many times.
