I don't think it's a bug. It shows you the lowest price for each game. It would be more expensive to get each of those games you think are wrongly priced than the full bundle.

I think it's the point of the cheapest price for a game on the steam store. If the bundle with discount is cheaper than the game itself, then the bundle if chosen as base for the points it costs to enter the giveaway. There's nothing you can do about it.
