No idea why Kingdom Rush is paid on Steam (even in Android its free) but Super Meat Boy is basically an expansion for Meat Boy thats why its paid on Steam

Not entirely sure but i believe they took away all the in-game purchases in Kingdom Rush on Steam.

The original Meat Boy is more like a prototype for Super Meat Boy. It is not the same game.

Though it can be purchased on Steam in the Basement Collection. :P

Because they're not the same game?

"Super Meat Boy" and "Meat boy" are not the same game. Meat boy could be considered as a prototype for the full game. Kingdom Rush, on Steam, has more content than the free version.

You also have to understand that while you get to play for free on Kongregate, you're still paying in a way with the ads. (Unless you're the kind of jerk that uses an ad blocker and steals the site's bandwidth)

I think Hero Siege technically qualifies (it's a Free-to-Play title on mobile.)

Except a lot of what's included in the Steam version, you have to buy in the mobile version. A lot of "free" games on mobile won't give you much without spending a bit of money.

Well, I did say it was F2P (as opposed to saying flat out free.) It's not like OP was really specific anyways.

But he was asking why free games were sold on Steam. Most of the time we get a bigger, more polished version and a lot of the stuff that would be purchased with micro-transactions is included.

I'm pretty sure all such games have some changes to the Kongregate versions. Besides, why not? If you think they're the same game, go play them in Kong.

generally steam versions of things tend to be improved/expanded.

Magicka: Wizards of the square tablet steam version has every piece of gear unlocked.

There is more free games on Steam, like Final Slam 2, that awful game that got to Steam because they asked for votes and gave free keys, this game and same version is free on Flash games websites.

Cave Story+, Black Mesa, Turbo Dismount, Gang Beasts, but these at least are good games, and have more features in steam version.

Tales of Maj'Eyal can be played for free as well. The Steam package does kick you a few small goodies though. Great game, despite being stupid hard.
