Alien 3, Chronicles of Riddick, Assault on Precinct 13 (1976 or the remake)(well...cells in a police station), The Rock (set on Alcatraz after the prison was closed),Face/Off, Con Air, Law Abiding Citizen, Rambo 2/3, Shutter Island, The One (Jet Li/Jason Statham film), Analyze That, Gotti, The Spy Who Came in from the Cold, The Italian Job (original has bits in prison, not sure about the remake)

[EDIT] Someone else mentioned The Longest Yard and that reminded me of "Mean Machine", starring professional footballer/thug Vinnie Jones.

Natural Born Killers - not exactly prison film, maybe the second half plays in prison, but believe, it worths it.

I liked Undisputed 2, still have to watch the first and third Undisputed though.

Victory 1981

Into the Abyss is a great documentary about death row. Really interesting and thought-provoking (it's not a pro or against film, it just presents a case and speaks to the people involved, including the prisoner.)

Prison Break the tv series, there's also a movie out that came out a couple months ago about a prison in space.

Midnight Express is the first movie that came to my mind. Another one isn't 100% related to your theme, but a good movie and documentary by W. Herzog: Little Dieter Needs to Fly (doc) and Rescue down (film).
