A webcomic based on videogames is tough. You want to pick games that aren't too esoteric so some people will understand the jokes, but you don't want to pick games that have been done to death so you'll just be seen as jumping on the bandwagon. And it also depends on who you want your audience to be. For example, if you want indie hipsters like the kind that frequent PC forums like this one, you'd probably be better off doing a Recettear or Retro City Rampage comic. However, if you want a more mainstream and varied audience, Bastion, or Castle Crashers, or Max Payne would probably be better.

Binding of Isaac has enough characters/enemies/items in it that you could surely think of something hilarious with it. I'll also state the obvious answer of Castle Crashers!

Obviously do one about Steam For Linux I bought Castle Crashers in the Fall Sale 2012, so I isn't entitled to anything x3 (If I do win, I'll either make a giveaway in your name or just send it right back, dpeneding on which one you want me to do)

I like (comics about) Binding of Isaac. It's a super-popular game too, so a lot of people will understand it!
I think you're best options are probably popular cheap/indie titles. They likely have large audiences and are probably jokes that haven't done to death (with older/AAA games such as Skyrim, Portal, etc.)
