If I were you I would take a lot of what you read in here with a grain of salt. Honestly, I don't get all of these people that mention free flash or web-based versions of certain games as if they were somehow an identical experience to a proper standalone version. Among other things, you generally have to play in a small window/area and probably aren't going to get any kind of HD resolution/graphics. I will use Kingdom Rush as an example here -- I can tell you that it is definitely a significantly better experience being able to take full advantage of the display and play at native resolution with HD graphics rather than in a small-ass window.

If you say so. It's generally an enhanced version with added content and/or features and not played in a web browser, which is hardly the best platform for a game. Now whether that is worth to someone personally, that's entirely up to them. To me it is for the enhanced experience as long as the price is reasonable.

Not in the case of pretty much every single game I've mentioned so far. Most of them were "HD" remakes, and that's pretty much the jist of it, a graphical update and some music remixes, they may have also added in more little easter eggs or minigames as well.
The only thing that comes to mind that fit that little "They were in browser so now they're better" arguement would be things by Edmund McMillan and Team Meat.

This game was only greenlit as the dev promised keys to all existing owners of the game.
When the game was greenlit the dev went back on his word and claimed we wouldn't receive keys.
Unfortunately the devs of Speedrunners will have ended up suffering as many have boycotted tinybuild and anyone who associates with them due to the way they have handled the situation.

Did someone mention Cart Life ? That was free then pay on Steam. Then the developer didn't feel like fixing the bugs anymore so he took the paid version off Steam and made it open source.
