Steam API is derping like crazy last few days - removing games from store, changing their prices, not reporting all games owned, not reporting all groups etc - so it's probably the same problem here as well.
Sadly nothing can be done except waiting until it starts working normally.

Yeah I just found the view on SteamGifts that displays my wishlist and it only shows 34 titles. My actual wishlist has 65. :P

Heh, I just saw part of the problem. If you look at your wishlist from your SteamGifts profile page and compare it to your Steam client wishlist, first they have an off-by-one error (first item is missing), then it only shows the wishlist with odd rank number (1,3,5,7,...). Effectively cutting reported wishlist size in half.

I just applied a push update to my Steam client about 10 minutes ago.
Now when I check SteamGifts for my wishlist titles, most aren't listed. I can go through and confirm on the entered GA's view that I'm still registered for 45 wishlist GA's, I'm only seeing 12 on my wishlist view.
Anyone else experiencing this problem after the update?
(I've sync'd with Steam, logged out of both client and website and re-logged in again. Makes no difference.)
