For guys, even though I'm pretty ambivalent about him as a character I have to admit Sephiroth is very smoking hot. Square really knows what they were doing.
I haven't played Witcher but the main guy from there is hot too, maybe it's the beard and the scars.

What's funny about Nathan is that the creators tried to make him look like an average Joe. Like an average looking guy who goes on these adventures, so you can more easily connect to him. That backfired though because I think every woman (or man) who plays the games thinks he's above average :P

The best looking character in my opinion was mr. Glados, from the original Resident Gear Galaxy 2: Aria of Sorrow.
