If considering the variations, Chocobo's Dungeon would be my favorite. If considering the main games, as i just played up to the 9, i would be between the FFVI and FFIX.

a hard choice, but probably X and XII. X for the story and customization (it's amusing making yuna a tank) and XII for the huge amount of extras thrown there (such as beating yazmat which takes 6 hours)

Like most people my age, Final Fantasy VII was my first, so it has a special place in my heart, but the one that has really grown on me over the years is FFIX. In a franchise praised for its stories, FFIX had some of the best storytelling in the whole series (not counting the last boss who came out of LITERALLY nowhere).
