The thing about remakes is it's hard to not fuck them up. That said, I'd like to see remakes of specific games with specific features, while preserving EVERYTHING else about the game (from a gameplay point of view, obviously)...
Super Metroid -- Enhance graphics, add new areas, maybe add a couple new beams/items
Final Fantasy VIII -- Enhance graphics, remove level scaling, rebalance (but not remove) the junction system, add a few new GFs
Red Faction -- Enhance graphics, add massive levels for multiplayer

There was a re-release of FFVIII. They made it would work on modern PCs, added (terrible) achievements, and a cheat button. That's as close as you're going to get to a remake from SE, besides what they've done to Final Fantasy 1 and 4.

If that had stuff had worked in FF8 when it came out originally I actually woulda finished it.

Grinding didnt make the game harder, your higher level meant you could draw more powerful magic from the scaling enemies. Junctioning that magic made your characters incredibly strong.
My disc was scratched so I couldnt get past the train cut scene early on disc 1, so I did a lot of grinding in the Garden training area against those plants & dinosaurs before I could borrow disc 1 from a friend. The game was SO EASY, especially as bosses had a cap on how high they scaled. I literally walked through most of the game using meltdown and basic attacks.

HD remakes are typically just enhanced graphics with nothing else changed. It's hard to fuck that up.

FF9, already looks great, but in HD with some graphical improvements it could be incredible.
Mother series, they have the charm but with HD graphics and all 3 localized this would be amazing.
Majora's Mask, Incredible game with great atmosphere, we all saw the fake trailer, I want that.
EDIT: Just remembered a few more, JSRF first of all needs an HD asap, Jet Set Radio got one, and this one needs that same love. Skies of Arcadia would be great to see re released in HD because with all the beauty of the game even on the dreamcast, with HD graphics it would be breathtaking.

BioShock? Seriously? It's 2007, quite recent, and better than BioShock Infinite. I'm totally okay with the game by the way it is at the moment and I really think that a remake of it would possibly ruin it.

I'd like to see Grand Theft Auto 2 remade. Or at least, the mechanic where the missions you get depend on the faction you've allied with.
