Wow, I am surprised nobody has recommended Apotheon yet which is imo one of the best Metroidvania like games ever made and this is coming from someone who doesn't really like this kind of games and yet I have enjoyed it a great deal. I do not think there are that many games which give you 20-30 different weapons which you can have on you at the same time in the first 2-3 hours of it, has 2D Dark Souls like skill based combat, an awesome art style which I do not recall to have ever been used in a game ever and much much more to it. It just seems to me to nail the spot in every single place: game play, mechanics, art style, weapon diversity, skill based combat etc.

I most certainly recommend Axiom Verge. I enjoyed it from beginning to end, and it had quite a lot of neat weapons. Still have to do a hard difficulty run, but I'll get to it eventually.

I would add Super Panda Adventures to the list... it's not 3D but it's still a great game. ;)

Magicians and Looters is another good 2D one that doesn't seem to be mentioned.
Definitely check out the Darksiders games if you're looking for 3D ones. It might not be classified as a Metroidvania, per se, but it has "being able to return to complete areas and progress after discovering new abilities".

I've only recently discovered this genre but features like being able to return to complete areas and progress after discovering new abilities is something I've always enjoyed. I realise metroidvania games are traditionally 2D platformers but I'd be more interested in 3D games, for instance apparently Tomb Raider has some aspects that require learning skills before being able to complete certain things.
Thanks!
