Originally, I was going to say no, but it seems you WILL get the Remastered version when you use the key.
The store page says if you buy Bioshock, you get the remastered version for free. So try it at least.
However, you may be better off with the original. Even now, many people are having problems with game crashes and save file corruption in Remastered. The original doesn't have this problem.

More precisely, you're buying Remastered, and getting the original free (Compare this to the linked packages below.) so that wouldn't have any reflection on activating older keys.
In the end, either activation should give both games, however.
A plus side of that bundling, if the remastered gives you issue, you can easily swap to playing the original.
