Well, all Total War games have RTS elements when you are on the battlefield. Other than that i would strongly suggest Company of Heroes 1 or 2.
In addition, some of the old time classics of the genre i love and i suggest are:
Age of Mythology
Warcraft 3
Empire Earth
Age of Empires 3
I can't remember atm any other "modern" RTS.

My favourite RTS series was the Myth games (Myth: the fallen Lords, Myth II: Soulblighter and the forgettable third part). They are pretty old, but the gameplay was good and the story was interesting for an strategy game. The only thing is that they are not classical RTS, there is no resource gathering, you just start each mission with a set number of units.

The Grand Strategy games from Paradox are great to play, but it requires quite a bit of time. I'm really enjoying Crusader Kings II, but Europa Universalis is really good as well. But (again), I can't recommend it if you don't have too much time.
As mentioned above, the Total War series is great as well. It has a turn based campaign, but the battles are RTS. Other then that there is Blood Bowl if you're interested in that. It can be played in both turn based and real time, which is great.

Straight-up RTS:
Company of Heroes 1 and 2 (best available right now)
Dawn of War 1 and 2
Warcraft 1-3 and Starcraft 1 and 2 (starcraft 1 is the best of the original wave of RTS games from the '90s)
Command and Conquer series
Dune II - the granddaddy of them all, and still worth playing.
Note: Dune II started RTS as we know them, but it quickly became C&C vs Warcraft/Starcraft. Great competition in the '90s. Arguable, C&C wins single player, Warcraft wins multiplayer. Those games were the evolution of the genre. The close of Westwood Studios in 2003 and Blizzard's focus on World of Warcraft starting in 2004 left an opening filled by Relic Entertainment, with the Dawn of War and Company of Heroes series. DoW 1 is really a C&C rip-off, but CoH and DoW 2 changed the playbook for RTS, away from resource gathering, and toward capturing strategic points. Without a doubt Company of Heroes 2 is the best RTS out there today.
Hybrid:
Total War series (has its ups and downs. Turn-based strategy for building empires, RTS for battles. Lots of mods available)
Age of Empires series
Homeworld (I've been told; haven't played it)
Non-Combat:
Europa Universalis series (expand your empire and conquer the world; basically, a real-time version of Civilization)
Crusader Kings series (manage a dynasty through the ages; absolutely fantastic game, but the learning curve is steep. Easily 10+ hours to really get the hang of it, and you can be 100+ hours in without grasping many of the subtle complexities)
Someone mentioned Myth. I remember hearing about it when it came out, but, as I never played it, I can't say.

I disagree, Dune 2 is not worth playing anymore. Did you recently play it? It's horrible. ^^ it's quite some time ago that i gave it another try (purely out of nostalgia), but i remember what i really hated about it: the controls are super bad. if you want to do something as simple as move a unit, you have to manually select this unit (no groups), then you have to select the move command (no intelligent right-click), and then you have to select the destination. i loved the game back then, but i just don't consider it playable anymore. maybe there are mods that change all that. but the vanilla version - no thanks. :)

Company of Heroes if you never ever played Commandos before. Or the Commandos series itself, but only if you are not on Win10 (the first two games won't start on it).
Ground Control 1. World in Conflict if you want a more modern but easier version of it.
Cossacks (old as hell though).
Total Annihilation (requires user patches) to know how Planetary Annihilation would have looked like if it was good. Supreme Commander, if you want it in a 3D format.
Act of Aggression.
Age of Empires II with the new expansions.
Homeworld.
Earth Trilogy (2140, 2150, 2160).
Haegemonia (although that may be closer to 4X).
Spellforce series.

rome total war is one of my best games on steam! i still remember every moment! the best RTS, Base Building, and RPG game!!
choose your team or region like ( Rome or Barbarian.. etc ) and build you're castle and upgrade it! get money! attack another base And You Control your troops in the field! NICE STRATEGY GAME! make your people happy or they will stand against you!! make alliance with other regions and more =D

My order of preference:
1 - Medieval II
2 - Rome
3 - Napoleon
4 - Medieval
5 - Shogun
6 - Rome II
7 - Empire
8 - Shogun II (I know I'm gonna get shit for this)
Basically, Rome and Medieval II are nearly the same, just transplanted a thousand years into the future. Rome is arguably a better game, but Medieval wins it with the Kingdoms expansion, which is one of the greatest expansions ever made, for any game. It basically gave 4 additional maps, each just as big as the original, and each with their own quirks (and each could be its own game). Rome has two expansions, Barbarian Invasion, which on its own would be barely passable as a standalone entry, and Alexander, which is an interesting diversion, but is very unforgiving.
Napoleon is very focused, delivering a crisp, straight-forward experience. (contrast to Empire, as described below)
Shogun is the very first game. The campaign map is basically a very good implementation of the board game Risk, which makes sense considering it was tacked on as a bit of an afterthought (the developers created the RTS battles first, but decided they needed some kind of campaign to string the battles together). The battles are on a smaller scale of the later games, and not quite as complex, but otherwise very little has changed.
Medieval beats out Shogun as being a better game, particularly because there's a real difference between the factions, and because the Viking Invasion expansion offers a smaller-scale game, which is a nice change of pace, and does a pretty good job replicating the experience (if not the setting) of the earlier game.
Rome II gets a lot of crap for the buggy release, but when fully patched is not that bad. It does suffer from being too big and sprawling, and the campaign part isn't particularly entertaining (hell, I still haven't gotten a clue how the senate works).
Empire is pretty much the same problem: buggy upon release, and too big and sprawling, with activity going on across several different campaign maps at the same time. The difference is that Empire is overwhelming right from the start, whereas Rome II begins quite manageable, but barely worth playing in the mid-to-late game.
Also, where previous games' expansions added new maps, Rome II has paid DLC that adds more units (which may be limited to as little as a single faction) or to make non-playable factions playable (used to be able to do that by altering a single word in a text file - barely passes for modding)
I'm gonna get crap for Shogun II, but, I just can't get into it. Yes, it's a lot more focused than Rome II, but, the factions are all the same, which hasn't happened since the first game came out more than a decade earlier. The UI for the campaign is a departure for the series, and the graphics, while appropriate for the setting, are offputting to me. I've heard from many sources it's the best game in the series, especially with the two expansions set 400 years before, and 400 years after, the original campaign, mixing it up a bit, but I just can't get into it.
I haven't played Attila yet, so the jury's still out. Total Warhammer is coming out soon, and that has the potential to be the best in the series (dragons!), but also runs the risk of being a disaster (it can be too sprawling, which is always a problem for this series)

i agree about shogun 2 i havent played every total war game but shogun 2 was the last one and i didnt like it =( because the factions are really the same, nothing diff everything is the same.. =(
i played Attila for a few hours and it was diff from the others i didnt like it so much but im planing to play Medieval II and the Kingdoms expansion they look really awesome! =D
and i cant wait too! for total warhammer!! thats really new thing they came up with!! dragons!, giants! and orcs! im so excited to play it!! =D

I've seen some really great recommendations here, but feel compelled to add two lesser-known titles:
If you want SCI-FI, try Star Wars:Empire at War
If you want historical, try Knights of Honor.
If you want fantasy, try Warlords:Battlecry III which just got added to Steam but some of us RTS grognards have had it for years via gog.com.
