I was going to list those two, I honestly went through all the hassle to play Sonic Generations with my PS3 controller (and for Dead Space since I had a phantom cursor that essentially made the game unplayable with kb&m, not that it mattered since I was too big of a pussy to play more than an hour of the game). I ended up getting the controller I have now because I wanted to play more of They Bleed Pixels and jumping off a wall and then executing a second jump afterwords could be so damn frustrating.
Racing games also seem to benefit from controllers, I noticed a slight improvement while playing Sonic Racing after getting my new controller, haven't tested Zero Gear or F1 Race Stars though.
Super Meat Boy and Giana Sisteres would make for good controller games.
Also Castle Crashers for lack of keyboard/mouse tooltips (only shows Xbox tooltips regardless of what or what isn't plugged in), which makes playing it a real pain in the ass.
Also, if you go into Big Picture mode you can set a controller filter that only shows games in your library with full or partial controller support.

They Bleed Pixels for sure. I know a few people who say its good for Skullgirls but to me unless it has moves that require half-circles I like the digital controls more for fighting games. ( Or a fightstick if I can get my hands on one.. ), Super Meat Boy.. basically fighting games, and platformers for the most part.. racing games too I would wager.
Oddly I prefer using a controller with Skyrim and Resident Evil Operation Raccoon City but that is mainly due to I played them on console first before getting the PC version of the games. So I got used to using the controller over the keyboard+mouse setup. Hard for me to switch when playing those games for some odd reason. I was able to make the switch for Allen Wake and Borderlands with no issues.. just not Skyrim & Resident Evil Operation Raccoon City.. they just do not feel right to me when I try to use the keyboard+mouse.

I play almost every game with kb&mouse, but I prefer Dark Souls and the Assassin's Creed games with controller..

most console ports really. Because controls are the first thing that get bungled on the average port, and the first thing that will really mess up the overall gameplay

...and some more. I'm not a fan of playing with a controller but I recognize that many platformers or fighting games are better played with one. Anyway, it drives me crazy whenever I need to aim something. Really, how are shooters so popular in console?

I only use a controller really with platformers and racers. And when it comes to racers, only arcade racers, as I have a wheel for racers more on the sim side which is pretty much the Codemasters racing games and up.

I would invert the message: "Which games are better not played with a controller?"
And here the answer clearly is: Every game where you have a free movable view (e.g. Shooters). Looking around with the mouse is far more efficient than with the stick.

whenever you play a game where aiming is not required (thus, you're attacking in a general direction rather than pointing your weapon) it's probably better achieved with a controller
that said, i don't like controllers and controller-based games at all...

Racing, Fighting, Platformers, Action games that doesn't require aiming(especially ones like Devil May Cry, where you need to pull out a lot of difficult combos), basically every game that needs you to quickly react to push any button used in the game or requires precise movement of the thing you control. So most games.

I've been mostly a keyboard & mouse person until today. Which games do you guys recommend I play with a controller?
I'm probably going to try They Bleed Pixels and Sonic Generations again, because I had quite a bad experience with them using K&M.
