The bundle is more expensive, cause it only has 67% while 3 parts of the bundle have a 75% discount.

Yeah, it's basically just the base games. To be honest, I'm not sure you should bother with the DLCs at all, seeing as most of them are just 2-3 items or extra currency, so no real additional content, especially not for the price they're asking.

DLC in that games isn't really necesary. except for some one that add characters and a few points of stats but they aren0t necesary.
if you buy the DLC whit weapons etc... the game = soo easy you kill all in one hit almost during all the game.
i buyed the DLC number 4 of the agarest zero and it's enough.

While I have a number of issues with Agarest's DLC - in particular, I dislike the concept of selling advantages in a single player game, because it can discourage non-malicious cheating and modding - I do like some of the ways they've handled it. For example, when you start a new game, you can choose which DLC you want or don't want. Of course, Steam itself allows this now so it's become slightly redundant, but it's still nice to have the option in-game. I haven't tried the later games, but I think they improved that system so you can even choose not to activate DLC when starting a game, but can choose to add it later if necessary.
Also, while I find it annoying that DLC-exclusive items are bundled with non-exclusive items, I do like how the in-game encyclopedia of items you've found only contains items which can be obtained in the game, so you don't end up with gaps in your collection just because you didn't buy the DLC.

If I start a game now, but buy those dlcs later, do I have to restart for them to take effect?

I don't know for sure with the later games, but for the first one:
If you buy DLC, but choose to start a new game without it, then you can't add it later.
If you start a game without buying a certain DLC, then you buy it, it will be automatically added next time you load that game.
Edit: If you already own a DLC, want to start a game without it, but want to add it later, then disable that DLC in Steam itself, then reactivate it when you want it.

I too, skipped all DLCs. They are mostly moneyleech dlcs.
Offtopic: I bought all base games, but from which one you'd recommend starting ? Should I skip the first one at all or play 1st, zero and 2 in order?

This can be interesting: http://store.steampowered.com/sub/67637/
BUT i have a question, i am a little lost with all the titles « complete, premium edition… », for me it looks like this « Complete Saga » only include base games, and if you want to buy all the DLC (which are in today's daily deals) it will cost you more than the complete saga itself, i am right?
