Bunch of keys missing from my Humble Bundle library

Have tried using Order Resender?

Ever since the library system change [what, half a year ago? more?] it does that on occasion.
Oddly, it's pretty erratic about it, as well- you can still, say, find a game from a bundle, but not the bundle itself- or vice versa.

I wouldn't worry about it unless it lasts for more than a day- it's always cleared up within a few hours for me.
Seems to happen when site load is high, so probably just happening right now due to the bundle release less than an hour ago.

if i ever have a problem i just change to alphabetical then turn it back to date and they always pop back up.

if those still don't show up try accessing them straight from the link you get when buying the bundle ...
you might have not claimed them with the hb account that lists most of your hb purchases
