Portal 1-2. Period.

Half life 1, 2 and chapters is a great story too. Also Final Fantasy VII, Oddworld, Planscape: torment, agree with Max Payne... there are many games with a nice story.

In no particular order... Half Life 2, Final Fantasy VII, Alan Wake, Bioshock 1 + Infinite and Knights of the Old Republic!

Suikoden II, Xenogears, Tales of Phantasia, Bioshock Infinite, Spec Ops: The Line, Telltale's The Walking Dead, Lost Odyssey, Final Fantasy VI, Radiant Historia, and Persona 2: Innocent Sin. Those are probably my top favorites plot-wise. Although I think the first two games in the Shadow Hearts series, as well as the Xenosaga trilogy (even though everyone else hates on it) ranks up there as well for me at least.
