My all time favorite is the nameless hero from Gothic 1, 2, 3. (and all his buddies)
Second is Niko Bellic
Third place goes either to Garett (Thief: Deadly Shadows) or Corvo Attano from Dishonored.

I would say Max Payne, Bigby Wolf. Obviously because they reveal the most about their self so you start to give shit about them. You see them at their worst and there is something more revealing to seem them act in a wonderfully 'humane' way, credit to the writers. It's not book worth of material but they do enough.

Also Illusive Man and Miranda Lawson in Mass Effect. Minsc and Boo in Baldurs Gate.

Then Arthas in Warcraft III. Had a nice story arc. Sacrificing his life and become what he hated.

Same way Kerrigan in Star Craft 1/2. Also Mensk and Jim Raynor had quite fun believable characters with nice story arcs with becoming villains and mortal enemies after working together.

I also always liked the stature of Agent 47. His kind of like a perfect killer and always had style in games.

Sam Fisher from the the first Splinter Cell, when he still wasn't bad tempered (when he didn't look like a bad ass wannabe Bruce Willys character).
