I contacted support about the extra charge for Enemy Unknown and they said they can't fix it in the bundle but offered me a refund for EU after I made the purchase. I made the purchase and requested the refund, and received it rather quickly.

You just lucked out as standard policy is they don't offer partial refunds or refund individual items from bundles.

I think no many ppl will request a refund for that part because the overall discount is very good and the extra price compare before the fix is just less than US$0.25 (my local price to USD) so even with that price it is still good bundle offer for whole items.

Even showing the ''right'' price on the bundle page and after adding it to cart, then suddenly increase the price (for the price of XCOM Enemy Unknown, i already had it) at checking the deal.
Not sure they'll refund money for this extra charge for RU segment of Steam. Meh.

Messaged steam support about XCOM: Enemy Unknown being added to cart, and got such response:
Hello,
This happened because you own a specific XCOM: Enemy Unknown package added via CD key back in 2014. The package currently listed in Steam has an extra item: XCOM: Enemy Unknown Elite Soldier Pack DLC that was missing in your library. Since the Enemy Unknown package could not be split up or purchased as a complete-the-set, it was added to the cart as whole even though you owned the base game.
This issue has been reported to the appropriate departments for further review. Unfortunately, I can't say if there's an actual error that is supposed to be fixed or this is an intended package set up. I'm forwarding the information on to the appropriate team so they can take a look at it anyway.
Let us know if we can assist you with anything else in the meantime.

So, it seems that lack of Elite Soldier Pack DLC. I managed to fix it for myself by using one VERY old key of XCOM that I've had stored, it happened to be worldwide, so it added Elite Soldier Pack to my account. Still have mixed feelings about it, since I had to waste that key just for a shitty dlc (and to get the right price in bundle, of course).

They recently added Elite Soldier Pack DLC to all the remaining packages with the base game to solve this problem. For example, my package:

What the title says. Most people already have different games / dlc from the bundle, so they can pick up the rest cheaper. For example, I can get Chimera Squad for just 2.7€.
