It would be hard to list all the great games from that time, but here are a few;
Baldur's Gate II - a BioWare classic
The Sims - very dated but innovative for the time
Age of Wonders - the first in a good series of 4x strategy games
Age of Empires II - real time strategy game that has stood the test of time, and has a nice HD rerelease
Planescape: Torment - a rpg with a truly unique and captivating story, worth playing through

They were great, especially Arcanum.
Can't list everything though from the turn of the century. It was too great a time for games.

I think System Shock 2 without a doubt was the best of all the shock games and quite possibly the best game ever made.
