Personally my favorites have been in no specific order:
Bastion - Great story, amazing music, looked beautiful, a-lot of choices, the combat felt good to me but I know others may not agree. Oh and DAT VOICE-OVER.
Minecraft - Brought me back to my childhood full of legos.
Terraria - A great "alternative" to minecraft though honestly they are two different games. I've spent a-lot of time building, mining, fighting, etc etc...
Atom Zombie Smasher - My suprise indie hit. I honestly did not at all think I would like it as much as I do.
Uplink - Another surprise indie hit. Gets very complicated very fast but still really fun to master.
Dungeons of Dredmor - Roguelike with humor, depth, and variety galore.
Machinarium - One of the best point-&-click adventure games I've played. Fantastic soundtrack too.

All time favorite indie game:
S.P.A.Z. - I'm a sucker for space... Great depth and difficulty. I got sucked into this game while playing the demo after that, I don't remember when I picked it up but I enjoyed every second of it. S.P.A.Z. 2 (If there ever is one) is a pre-order/day 1 buy for me.
