If a game is bundled, it doesn't mean it's a bad game. It probably means game is old and devs already earned enough money and want to polish off the pot or they need fast money. Some games are made to earn fast money which are bad bundled games mostly.

I think a lot of games get bundles also because the developers want their game to be played. You know, back in the days games where made to be played and not to be farmed for cards.

You know what the first appearance in my mind when I see a cheap bundled indie game with trading cards? I firstly think it's made to be sold. Make the game, put it in a bundle and accept that people will play it. Then some time after it's bundled, add trading cards to the game. I think that would be the best option if a dev wants his game to be played and also have trading cards.

Nobody said anything about the games being bad because they are bundled, though. I think OP was asking for bundled games because they are cheaper in the trading scene (assuming they want to grab some good games from trades).

I really want Stardew Valley... Seems like a good bundled indie game. Maybe I'll get it next sale.

Pony Island is one of the most enjoyable games I've played to date. Great gameplay, great sense of humor, perfect lenght.
Stardew Valley is also an awesome game but the controls are clunky. It is the only game that my gf got addicted to and she's not even a gamer. Yet she has more hours spent in this game than me :)
The Last Door - Season 1 had a great atmosphere and storytelling.
Hue had a great concept and gameplay was really satisfying even with k+m. Perfect game in its genre. Also perfect lenght for such a game.
Antichamber had a great concept of unusual puzzles, everyone should give it a try.
Her Story was unique experience, I've never played any game like it before. It also don't hold your hand and you have to figure out everything yourself which is awesome!
Gone Home had a great storytelling but it was mostly walking around and discovering the story, sometimes a few easy puzzles.
Epistory had a great visuals, controls were a little clunky, story was good despite it didn't look like it at the beginning and the gameplay was quite enjoyable but it got better with time, at the beginning of the game it might look a little boring.
Refunct - this is a game I sometimes don't know why I've actually enjoyed :D It has some kind of charm :)
Quell - nice casual puzzle game. Great to solve 3-4 puzzles just to relax between other activities.

Expeditions: Conquistador - I liked it so much I felt bad that I bought so cheap it in a bundle, so I paid full price for it at GOG to support the devs. I started it up to check it out one night and ended up playing for 6 hours straight. I haven't finished it, I wanted to come back when I could dedicate my time to it.

Superbrothers: Sword & Sworcery - An interesting little indie title that has some parts tied to real time. There's even an achievement for completing it without cheating, and an achievement for cheating by changing your system clock. It requires patience, and I did it without cheating.
Terraria - Bought before it was bundled

Unmechanical - Finished it
Ring Runner: Flight of the Sages - Same as Expeditions, which I got in the same bundle. I felt bad about getting such a good quality game so cheap, I also bought it at GOG to support the devs. I haven't finished it too, I was just trying it out and didn't realize it was going to be a 50+ hour game and didn't have the time to get into it.
Saints Row the Third - Although it's not an indie game, I bought it in a bundle. I finished the game, and lacked a few single player achievements. When I tried to play it again earlier this year, it doesn't run. I thought it was my new PC and/or Windows 10, but it turns out it's a common problem with the game that's been around since its release and the devs can't or don't care to fix. Luckily it was on GOG Connect recently and and the GOG version works, but this wont help me get those last few Steam achievements.
Trine - Like it so much I bought Trine 2 at release.
Vessel - Finished it
I'm sure I'm missing some. That was just a "quick" glance down the list of games I have.

The three that immediately come to my mind are: Ephemerid, Marvin's Mittens, Cat Goes Fishing. I think I got all of them from Groupees, and I had not known about them before, and they're three of my favourite games now.

Indie overall:
Terraria
Binding of Isaac
Aquaria (2d underwater metroidvania with great music. FYI one of the creators also make Spelunky, though the game is nothing like that.)
Indie short:
Gunpoint (really well done 2d stealth game)
Marvin's Mittens (it's like being a kid again)
Non indie:
Etherlords 2 (Had it since long before it was on Steam and still the best card based game I've played.)
Saints Row 3 (My first open world game. I expected it to just be stupid from looking at videos online but for for a dollar I figured I'd give it a try. Was pleasantly surprised to be having a lot of fun.)

The Quell series are my personal favorites. I also liked High-rise Heroes (by the same studio, coincidentally)
Really enjoying Renowned Explorers. And let's not forget Civilization V.
