Well, the best I can come up with is this:
Since the joke it something like "just do it" (Nike™),
and assuming the two letters are both the starting letters (despite you saying that E ends a word),
I'm going to guesstimate: "Break & Enter"
Do you have a way to check if an answer is correct?

Butter and Giraffe, since the words seem to be related to elephant jokes.

So I have a puzzle that is just getting me stumped. The reason is, apparently I am overthinking it and not being able to figure it out is driving me nuts.
Any who here is what is going on.
There is a box with 5 locks, they are colored, Red, Blue (no color) Black, White.
The non colored lock can be opened in a normal fashion, however the other locks are enchanted.
There are two hints. Two words, one starts with B and the other ends with E (Probably not Black and White or Blue and White)
And a simple joke - How do you put an elephant in a refrigerator? You open the door and put him in.
You have a box that is locked, what is your goal? (I was thinking open it, unlock it, but never got confirmation)
The answer is supposed to be simple, however I am greatly overthinking it and some help would be appreciated, since I know there are some hardcore puzzle people here I decided to ask you guys.
