When it comes to Japan-Only games, I think my favorite ones are the Super Robot Wars/Taisen franchise. Also, Rudra no Hihou.

I'd say FF6 all-time, but in recent memory I'd maybe pick Valkyria Chronicles. That game was fantastic. Now I want to replay it.

If you mean japan only games, then Osu! Tatake! Ouendan!, but for just general games developed in Japan, Persona 3 FES.

Loved Pokemon as a kid, and to extent today. Dynasty Warriors series is great.

Naruto Shippuden Ultimate Ninja storm 3 is my favoutite but Agarest Generations of war is good too.
