If you are looking for a good game with a good story, and it doesn't have a sequal or prequel, then... If its good, it will have a sequel I'd think. There are plenty of games that have prequel/sequels that do NOT build on each other. So, I really don't get your point. Seems like a silly search.

While what you say is true I really wish it wasn't. Some games are really intended as stand alone games. This was my honest feeling for Bioshock. The first game was such a strong piece of art on its own merits. I feel like the sequel really diluted some of the feeling. Infinite is interesting but it definitely has a strong Bioshock formula which made it less interesting to me than the original.

Borderlands 1, and 1 only, Anodyne, Aquaria, and Lone Survivor.
Aquaria does have a "To Be Continued" secret ending but Bit Blot split up, I believe.
(Deponia, BIT.TRIP, Bioshock, and Dangan Ronpa are great games with great sequels (and prequels in the case of DR), though unless you can read Japanese you'll have to read a let's play of Dangan. I recommend them all.)

I got sick of Aquaria an hour in... Since I'm colorblind, what should have been simple tasks turned into trial and error, minute long ordeals, and it became more of a chore than anything to get through it... I think it's the only game where I would have asked for a refund if I didn't get it in a bundle.

A lot of the game is a real chore, until you realize that all of the songs are mapped onto the number keys automatically.
If that's what you mean, of course. I mostly liked the game for its story, anyway.

Alpha Protocol is a dead IP, so you're safe from any extra material for it.
Also these:- Bastion, The Last Remnant, FTL, Binding of Isaac, Bully, Spec Ops: the Line, any individual GTA game, Jade Empire, Stacking.
