If you're talking about games that have appeared in bundles: Red Faction Guerilla (which was on one of the earlier Humble weekly deals), or Shadowrun Returns, Batman Arkham City all clock in high. But XCom Enemy Unknown would clock in the highest at over 200 hrs. (i was in Humble 2k bundle)
If you're talking about games I picked up a bundle for, Ys Origin probably comes highest at 30+ hrs.

It's unfortunate that for SOME people the term "bundle game" has come to mean something negative. I don't really fault them as I look at my library and see tons of shitty games I got from bundles. But there are some titles that are really good and enjoyable. Let's take a look at some of these games that you got super cheap yet got hours and hours of enjoyment out of!
My top played bundle game is:
Cities in Motion from the Indie Gala Magicka bundle with 31 hours logged.
Dungeons of Dredmor would actually beat CiM with 37 hours but I actually bought that game when it came out. Didn't get it in a bundle.
Here, have a bundle game.
