I pent a lot of time playing offline due to lack of internet, so my steam timers may be low, nonetheless bundle games I've played the most of (not bundled, so games I actually bought in bundle, not got bundled later) :
Trine and Trine 2 - 20 + 34h - but it's for playthrough by 2 persons, plus spend quite a while playing Trine 2 in coop for lulz :]
Torchlight - 32h played, prolly 2 times more, as I played a lot of it when I was offline for 6 months
Brütal Legend - 27h
Alan Wake - 26h
Mark of the Ninja - 23h
Magic 2015 - 21h
Rochard - 13,5h
Doctor Who: The Adventure Games - 12.5h (only last episode worth it, 1st 4 only for diehard whovians as they suck major balls)
Deadlight - 12h
To the Moon - 11.5h (playthrough of 2 people)

The most played game that I got from a bundle is Tales of Maj'Eyal, at 39h. It's not my most played bundled game though, far from. I've played Civilization V, Killing Floor, Warlock: Master of the Arcane, Company of Heroes & Avernum: Escape from the Pit more.

Sacred Citadel. It was in the first bundle i ever bought. 34 hours.
But i guess it's actually Batman: Arkham City GOTY. It's also 34 hours but that one was played in offline too.
I just checked it and it seems i mostly play bundled games.

Does it actually have to be a game I bought from a bundle or just a game that I own and that used to be in a bundle? Cause I played quite a lot of some games which I did not get from bundles, but made it into bundles afterwards, like Deus Ex Human Revolution (52 h), Orcs Must Die 2 (40 h), Bioshock Infinite (34 h). If these don't count, then I guess my answer is Mark of the Ninja with 21 h. Second most played would be Batman Arkham City with 17 h. I clocked in 20, 19 and 18 hours in Star Wars Jedi Knight: Jedi Academy, Tomb Raider and Bioshock, respectively, but I didn't buy those from bundles either.
Also...the best game ever made, Bioshock (or at least the best FPS ever made, cause it beats Half Life 2 by a mile) was in a bundle. so to anyone that considers the statute of "bundle game" as a bad thing, I say "You sir, are an idiot!". Not to mention some of the other 3 masterpieces that appeared in bundles: Deus Ex, Mark of the Ninja and World of Goo. And a shit-ton of great and good games, such as the ones I mentioned above.

It's unfortunate that for SOME people the term "bundle game" has come to mean something negative. I don't really fault them as I look at my library and see tons of shitty games I got from bundles. But there are some titles that are really good and enjoyable. Let's take a look at some of these games that you got super cheap yet got hours and hours of enjoyment out of!
My top played bundle game is:
Cities in Motion from the Indie Gala Magicka bundle with 31 hours logged.
Dungeons of Dredmor would actually beat CiM with 37 hours but I actually bought that game when it came out. Didn't get it in a bundle.
