Well you said it already OP. I personally think MGS 3 was one of the most emotional game. That ending was so crazy I still go through it in my mind sometimes. Just an amazing story and ending with so many twists and turns. And it really fits the song "Snake Eater." "I give my life, not for honor but for you." What an amazing game that was.

Today I noticed a game called "LISA" seems... emotional, quite interesting at least, the reviews said its sad D:!

Jokes aside, Brothers - A Tale of Two Sons made me cry a lot. Dota 2 makes me cry a lot because of how noobish I am. Max Payne 2 emptied me.

Oh, and most important of all, Shenmue 2 was the game that made me feel a whole lot of emotions. I didn't come out of my room until I finished the game, and it took me 5 days.

Brothers - A Tale of Two Sons, Bioshock Infinite had moments, Same for previous ones. Fallout 1(being cast out from the vault in the end... good thing my character just pulled a gun and executed that mf-ing Overseer), FO3 too... Baldur's Gate 2 also had pretty emotional moments, especially if it took you by surprise(but with slow plot development it was rarely the case). Planescape: Torment was another great cRPG with emotional bagage. First Mass Effect and Dragon Age had scenes which enabled a lot of feelings best left undisturbed. Contrast - a small, short indie game - it posesses some emotional aspects SPOILER ALERT! especially if you wait out a scene in first chapter, and let Kat shoot Johnny dead
